Title: Bioinformatics Specialist

Location: Lansing, MI - State of Michigan Laboratory

Purpose: The individual in this position will provide support for genomic analysis and surveillance activities within the Bioinformatics and Sequencing Section at the Michigan Department of Health and Human Service Bureau of Laboratories. They will develop and implement bioinformatic pipelines and infrastructure for sequencing analyses of infectious agents. This individual will collaborate closely with the Centers for Disease Control and Prevention (CDC) and other state and federal partners to enhance capacity for genomic surveillance and analyses nationally. This position will also work closely with laboratory staff and other bioinformatics staff on activities to perform needed duties and provide technical feedback.

Duties and Responsibilities:

Duty 1 – 40% of time

  • Develop, implement, and maintain bioinformatic pipelines for analysis of next generation sequencing (NGS) data.
  • Ensure that pipelines are meeting all quality control (QC) and quality assurance (QA) requirements for analysis and provide appropriate quality reports.
  • Maintain knowledge of bioinformatic pipelines that are being utilized in the broader community to ensure best practices in analyses are being employed.
  • Test and validate new genomic analyses software and tools.
  • Participate in national collaborations to further the development and implementation of genomic analyses at public health laboratories.
  • Provide insight and expertise to help develop computational capabilities, enhance automation, and build and maintain local databases to store results from NGS analyses.

Duty 2 – 20% of time

  • Define standards for QC and QA for genomic data.
  • Assist with developing policies and procedures for the organization, structure, and attributes of data elements and applying accepted data standards to analyses.
  • Work with laboratory scientists to ensure correct storage and documentation of generated genomic data and analyses to meet state record retention policies.
  • Develop and implement best practices for pipeline development including utilizing version control (such as GitHub) to document and share pipelines.

Duty 3 – 20% of time

  • Work with genomic epidemiologists to develop data visualizations for laboratory and epidemiological use.
  • Assist with identifying new software or tools to improve genomic data analyses and visualizations.
  • Develop communication and training materials for genomic analytics.
  • Summarize reports to share with laboratory staff to provide technical support.
  • Document bioinformatic activities to share through scientific publications and/or presentations.

Duty 4 – 10% of time

  • Exercising extensive independent judgment, this position designs and conducts investigative work to provide data and analytical support for Department approved public health research activities, including collaboration with outside partners.
  • Assist with the training and development of entry/intermediate staff members, interns, and fellows.

Duty 5 – 10% of time

  • Perform other work-related duties as required by management such as submitting data to relevant public genomic databases, perform computer and cloud computing infrastructure maintenance and data storage back-ups.

Other Duties

  • Always represent the best interests of MDHHS and MPHI.

Qualifications/Requirements:


Education: Masters Degree or PhD in Bioinformatics, Informatics, Computer Science, Microbiology, Biology, Molecular Biology, or similar field required.

Experience: Implementation or development of pipelines and workflows to address needs in molecular biology, experience working in a UNIX/LINUX environment, proficiency in at least one programming language such as R or Python, experience within the field of infectious disease preferred.

Work Environment and Physical Requirements:
Physical Activities: Standing, lifting, carrying, kneeling, bending, squatting, keyboard entry- daily

Conditions/Hazards: Position works from a cubicle/office space but is still located within a laboratory, thus, exposure to dust, odor, fumes, chemicals, and biological agents is possible.

Must have the ability to work at a computer and operate normal office equipment. Job involves keyboarding.
